This was experienced with the magnolia-tomcat-bundle-3.6.3-bundle-jdk15.tar.gz release

Copied the files from the \magnolia-3.6.3\add-ons directory into magnoliaAuthor.
After restarting, result is an unusable system:

The problem is that the javascripts are cached and normally survive restarts. So you can do:

A) change any content which should flush the cache
B) delete the cache directory in the webapp (stop first)

Ensure that the browser loads the freshly aggregated javascript.
