Right now th ID creation step works only if the module are already in the structure

In fact we could discuss that.
The step "ID Creation" tries to create a map of ids comming from all the modules to migrate you defined in the configuration + the module defined in the "templateDependency".

Automatically the modules defined in the module to migrate will do the step "Move", so the problem comes from the "templateDependency". If you defined in template dependency a module that is not yet migrated, then it wont work.

We simply could say that modules defined in "templateDependency" must be already migrated (or migrated in the same run).
