A customer was confused because the app site (located in /modules/site-app/apps/site) has the label "Site" used in a EE & Multisite project.

The name indicates that the App holds only one "Site".
But when using mutlisite then it can hold more than one, so the name "Site" is then a bit misleading. A name with plural would help as for example "Sites".

Maybe the multisite module can just override the Apps i18n App-label value?

Would this actually not cause quite some overhead for documentation? What if the name was always plural just like it is for pages or contacts or resources? Or something neutral like "Site Configuration"?

Doc team has the following opinion:
Would be nice to have the same label for this app in both CE and EE.
To make it better understandable rename it to either Sites or Site configuration. The later may be a truncated depending on browser or IS, hence the former seems the better candidate.

Im in favor of docu teams suggestion of: Sites

I think its ok to have something labeled in plural where in CE its constrained to have only one possibility.
Much better than having labeled in singular and then allowing plural/multiple configurations.
